Анотація: The monograph discusses models of synthetic protocells, which are cell-like structures obtained from non-living matter endowed with some rudimentary kind of metabolism and genetics, but much simpler than biological cells. They should grow and proliferate, generating offsprings that resemble in some way the parent protocells with some variation, so that selection may take place. Sustainable protocell populations have not yet been obtained experimentally and mathematical models are therefore extremely important to address key questions concerning their synthesis and behavior. Different protocell “architectures” have been proposed and high-level abstract models like those that are presented in this book are particularly relevant to gain a better understanding of the different properites. These models are able to treat all the major dynamical phenomena in a unified framework, so they can be seen as “virtual laboratories” for protocell research. Particular attention is paid to the problem of synchronization of the fission rate of the whole protocell and the duplication rate of its "protogenetic" material, which is shown to be an emergent property that spontaneously develops in successive generations. The book is of interest for a broad range of scientists working in soft matter physics, chemistry and biology, interested in the role protocells may play on the development of new technologies with medical, environmental and industrial applications as well as scientists interested in the origin of life.

Анотація: Using a novel approach that combines high temporal resolution of the laser T-jump technique with unique sets of fluorescent probes, this study unveils previously unresolved DNA dynamics during search and recognition by an architectural DNA bending protein and two DNA damage recognition proteins. Many cellular processes involve special proteins that bind to specific DNA sites with high affinity. How these proteins recognize their sites while rapidly searching amidst ~3 billion nonspecific sites in genomic DNA remains an outstanding puzzle. Structural studies show that proteins severely deform DNA at specific sites and indicate that DNA deformability is a key factor in site-specific recognition. However, the dynamics of DNA deformations have been difficult to capture, thus obscuring our understanding of recognition mechanisms. The experiments presented in this thesis uncover, for the first time, rapid (~100-500 microseconds) DNA unwinding/bending attributed to nonspecific interrogation, prior to slower (~5-50 milliseconds) DNA kinking/bending/nucleotide-flipping during recognition. These results help illuminate how a searching protein interrogates DNA deformability and eventually “stumbles” upon its target site. Submillisecond interrogation may promote preferential stalling of the rapidly scanning protein at cognate sites, thus enabling site-recognition. Such multi-step search-interrogation-recognition processes through dynamic conformational changes may well be common to the recognition mechanisms for diverse DNA-binding proteins. .

Анотація: This monograph presents a general mechanical theory for biological growth. It provides both a conceptual and a technical foundation for the understanding and analysis of problems arising in biology and physiology. The theory and methods is illustrated on a wide range of examples and applications. A process of extreme complexity, growth plays a fundamental role in many biological processes and is considered to be the hallmark of life itself. Its description has been one of the fundamental problems of life sciences, but until recently, it has not attracted much attention from mathematicians, physicists, and engineers. The author herein presents the first major technical monograph on the problem of growth since D’Arcy Wentworth Thompson’s 1917 book On Growth and Form. The emphasis of the book is on the proper mathematical formulation of growth kinematics and mechanics. Accordingly, the discussion proceeds in order of complexity and the book is divided into five parts. First, a general introduction on the problem of growth from a historical perspective is given. Then, basic concepts are introduced within the context of growth in filamentary structures. These ideas are then generalized to surfaces and membranes and eventually to the general case of volumetric growth. The book concludes with a discussion of open problems and outstanding challenges. Thoughtfully written and richly illustrated to be accessible to readers of varying interests and background, the text will appeal to life scientists, biophysicists, biomedical engineers, and applied mathematicians alike.

Анотація: Bringing together nanoscience with stem cell and bacterial cell biology, this thesis is truly interdisciplinary in scope. It shows that the creation of superparamagnetic nanoparticles inside a protein coat, followed by chemical functionalisation of the protein surface, provides a novel methodology for cell magnetisation using incubation times as short as one minute. Crucially, stem cell proliferation and multi-lineage differentiation capacity is not impaired after labelling. Due to the unspecific labelling mechanism, this thesis also shows that the same magnetic protein nanoparticles can be used for rapid bacterial magnetisation. Thus, it is possible to magnetically capture and concentrate pathogens from clinical samples quickly and highly efficiently.

Анотація: This book offers an introduction to the physics of nonlinear phenomena through two complementary approaches: bifurcation theory and catastrophe theory. Readers will be gradually introduced to the language and formalisms of nonlinear sciences, which constitute the framework to describe complex systems. The difficulty with complex systems is that their evolution cannot be fully predicted because of the interdependence and interactions between their different components. Starting with simple examples and working toward an increasing level of universalization, the work explores diverse scenarios of bifurcations and elementary catastrophes which characterize the qualitative behavior of nonlinear systems. The study of temporal evolution is undertaken using the equations that characterize stationary or oscillatory solutions, while spatial analysis introduces the fascinating problem of morphogenesis. Accessible to undergraduate university students in any discipline concerned with nonlinear phenomena (physics, mathematics, chemistry, geology, economy, etc.), this work provides a wealth of information for teachers and researchers in these various fields. Chaouqi Misbah is a senior researcher at the CNRS (National Centre of Scientific Research in France). His work spans from pattern formation in nonlinear science to complex fluids and biophysics. In 2002 he received a major award from the French Academy of Science for his achievements and in 2003 Grenoble University honoured him with a gold medal. Leader of a group of around 40 scientists, he is a member of the editorial board of the French Academy of Science since 2013 and also holds numerous national and international responsibilities.
